Hello
I have a small Aquaponic system that is around 21 Gallon, and 20 Koi small fish. It is working fine so far.. But, I started to notice recently that brown algae is starting to build up in the bottom of the fish aquarium (transparent white plastic), and in the pipes (transparent pipes).. They look ugly, are they harmful? I read that they may block the root of the plants, and cause them to rot.. is that true? How I can remove them? I understood that the light is the main cause of the algae, but if I need to prevent the light from penetrating the tank, then I have to change all my setup..

Sounds like a normal biofilm layer to me, pretty common and harmless. But post a photo of it if you are still concerned
Transparent pipes are notorious for attracting algae and are generally not recommended, but you probably don't want to hear that after all the effort you've gone to setting up. If they're not immersed in water, rather than replacing them you could consider painting the outside of the pipes with a low toxic water based paint (roofing paint is good). But sounds like they could be the flexible type of pipes which wouldn't take paint well?
